Cydia
Cydia is a platform ("similar" to the App Store), through which developers make their applications to end users. Here we find first of all the programs that you never have allowed Apple to the App Store because of company policy. The reason is often that potential candidates for the App Store, which will eventually end up in Cydia, explicitly integrate the software.
Unlocking and iTunes
Jailbreak is almost indifferent to iTunes. This means that users who have unlocked their device and have obtained the root can still use Apple's software. Data synchronization is unlocked quite easily done.
